.htaccess, upload folder not writable in 3.1.1

I have many domains running wordpress in the same hosting account. I just started a new one a few weeks ago and as such it’s using the latest version of 3.1.1. I have not updated my others recently, they are all running (in the high 2’s). Anyway so I’m having two different issues that I’ve never seen before:
1- I could not upload images or even themes. I wound up having to make my theme uploads folder writeable to do this, and am now having to keep it writeable, which I don’t like. There must be something else causing this.
2- I always change my permalinks to %postname%. Now in this installation I did that and it is telling me my .htaccess is not writeable. It shows me how to put the code in to make my permalinks work again, ok fine, but I’d like to know why this is actually happening as it’s never happened before.
I’m using the same host as always, the only difference is the version of wordpress, and the installation program- they used to use installatron but now have switched to softaculous… not sure if that could be the culprit possibly.
A friend of mine who recently started hosting with the same company and installed WP (3.1.1) with softaculous is also having the upload problem- she has not changed her permalinks though so I don’t know about that.
