.htaccess not writable

I’ve installed this on a multisite network, and am attempting to secure the primary site. For the most part I’ve had no problems, but when I try to secure .htaccess it says ‘Warning: Better WP Security cannot write to your .htaccess file. You must fix this error before continuing.’ However, when I try to update htaccess from the standard WP settings, it works fine.
