How to use Ad Injection on my Theme

Hi,
Im using a theme that has a capability of inserting ads code in the theme option. I just go to theme option and paste my ads code in advertisement section of my theme and that’s it, ads are now displaying in my site. To make it short, my theme has a built in ads manager where i can paste ads code. And now, i want to use Ad Injection but this plugin can only configure ads by using the plugin option and the widget section.
And i think almost all new theme has this feature. Can you help me inserting ads code in the option at the same time the settings at Ad Injection section will take effect? Is there a shortcode i can add to ads code before i paste it in theme option advertisement section?
