To hide your initial logo add this at the end of plugin CSS style field:

.mystickymenu-branding {
    opacity: 0;
}
#mysticky-nav .myfixed .mystickymenu-branding {
    opacity: 1;
}

I’m not sure if fade out will be possible, but if you check “Fade or slide effect” checkbox (in plugin general settings) than slide effect will be used so transition will be smooth and it will give you nice parallax effect.

Actually you can make it fade out, just add this code, again to CSS style field:

#mysticky-nav.up {
    transition: all 1s;
}
