    AO start off by extracting all CSS from the HTML on the fly and checking if a minified version existts in cache. As soon as one character is different, no version is in cache and a new cache-entry is created.

    So AO will simply pick up and optimize the new CSS, really.

    okay, other question is if the theme layout makes problems with the plugin and i uninstall the plugin, leave the changes in the code or use the plugin something like a backup of the original files?

    first of all, you can;
    * disable CSS or JS optimization seperately in AO
    * configure AO not to optimize specific CSS and/ or JS (see FAQ)

    now if that does not work; when disabling AO, all goes back to “normal”, as AO indeed does not change any CSS or JS code on your server (you might have to purge the page cache though, if you have that).
