Grid Alignment

Is it possible to have a uniform grid? Say I have a grid 3 wide x 3 tall. Box 1, line 1, seems to be too short by 20-40 pixels, boxes two and three on the same line are the exact same dimensions (20-40 pixels taller that box 1).
Box 4 (Line 2, Box 1) starts where boxes two and three left off (desired behavior).

Maybe this sounds confusing….just trying to get them to the same dimensions for uniformity and consistency with the buttons.
