Graphic Alterations

I’ve purchased a lovely black and yellow theme I would like to customize (premium) but when I took the black portions of the footer, slider background and menu, into Photoshop and tried to change them to navy blue, I get rough edges.

How do I smooth out the edges?

I have tried lifting the shape and filling it, or deleting the shape and refilling… both with less than perfect results. One has a gradient and that is easy to replicate but the edges, not so much.
