Getting trojan warnings while working on my site?

So I’m working on building some new pages for some of our projects, and a couple of times my commodo anti virus pops up with a trogan warning. Our site was taken down by google as an attack site and we just got it back up. The owners brother did it so dont ask me how….not even sure where to start with this one.
