Formatting broken after 2.0.6 upgrade

Hi,
Just upgraded to 2.0.6 from 1.8. We are using WP 3.9. The Calendar is working but none of the formatting is now working, i.e. the widget and agenda, etc, are just lists of normally formatted text and are no longer displayed in coloured boxes, etc. Is there anything we need to do to make the formatting work again?
