Did you check the WooCommerce fatal error logs to see if there is anything in there that might give a clue as to what is happening? You should be looking for maximum CPU usage and timeout errors specifically.

I suggest you increase the php maximum execution time to 120 seconds and see if that solves the issue at hand.
