Extra shipping class being applied, and incorrectly

TLDR: multiple shipping classes get applied, incorrectly, to one product.
My store has been selling virtual products for years now, but I’m trying to add my first real-time physical product via the Bookvault plugin. The product page is password-protected to keep the public from trying to order, “desperate” is the password. It’s getting multiple shipping classes applied to it. I wouldn’t mind so much, except it’s showing the flat rate as costing $0. I can reproduce this with all plugins disabled except Woo, Bookvault, and WP Maintenance. Everything at the latest version.

I occasionally sell delayed physical products with fixed shipping costs by region, like https://www.tiltedwindmillpress.com/product/n4sa2e-sponsor/ .
This means I have two shipping classes:

I’ve assigned the Bookvault shipping class to a product.

They’re all set up the same way, so I’m using the US zone as an example.
