Everything deleted after installation

Hi everyone.
I recently set up a wordpress site in a friend’s site, entirecreative.com. Hosted by ‘hostgator’, i followed a ‘quick-installation’, selected the appropriate settings and saved to the sub-folder ‘stone’,
resulting in the birth of ‘www.entirecreative.com/stone’.
I then followed a guide closely, duplicating the theme, editing the first lines in style.css and the duplicate of page-home.php, also creating a new page, and set the reading>static settings.
Everything was ready to go.
Now that i’m trying to work on the site, i’ve noticed the stone folder still exists, but everything inside has reverted back to the initial wordpress settings, also deleting page-home.php,
It’s obvious that duplicating the theme would prevent this, which was done.
Could it be that the entirecreative.com site is itself an untouched wordpress installation? could it be automatically updating itself, and effecting the contents of the subfolder ‘stone’?
and if so, would duplicating a new theme for the entire.com site fix this? I would also have to uninstall and reinstall wordpress into a stone subfolder into that folder?
