The wp_redirection_404 table is growing too large. Can I confirm that we can “empty” it using phpmyadmin and won’t lose any of our redirects that we have set up. Wanted to make sure this table is just for logs and not URL redirects that were set up.

If so, is using phpmyadmin to empty it a safe method to delete all of these entries?

It’s a log table so it is just used for historic logs, not for redirects. You can do whatever you want with the data and modify it anyway you want to modify it.

You can set an expiry period on the options page.
