Editing .js file in Plugin

  • Hi
    I have had to edit a .js file in one of my plugins.
    Unfortunately if I just dump it in my theme the changes do not work. They work if I directly edit it in the plugin but this will prevent me from updating the plugin.

    Any ideas?
