EBS compatibility with shell-lite theme

Hello,
I am having a compatibility issue between EBS and the shell-lite theme I have installed. When I use bootstrap.css from the EBS plugin, the layout and search box breaks, when I change the setting to use the theme’s css, EBS does not work.
