Duplicate Order but different Invoice # when payment made via PayPal

I have been randomly getting duplicate orders that have the same PayPal token. WooCommerce will create a new invoice number but it will be a single PayPal payment. I’m not sure how to change this, I tried to change the IPN access but one of the page links seems to not be working. This has already cost me money as I sent 2 orders to someone that only paid for one and I refunded another person when I thought she accidentally placed a double order – she still received the product she ordered. What do I need to do to fix this?
