Cloner is not compatible with multi DB because it is only operating on / expecting a single database …

Have you tried Backup Buddy? I thought they supported MU, not 100% sure…

Pak069 – Do you have a multi-db set up? Are you configured at the default, 16 or 256? Would be interested to know because I think the choice afects NS Cloner.
