Drop in SEO

Hello everyone, ever since we installed WP Super Cache in one of our sites the SEO dropped quite fast and it went back up a day after it was deactivated. Is this a known issue or a configuration issue that you are aware of? I like the plugin personally so it would be nice to use it but we cannot sacrifice the SEO and I use it on several sites.
