Just loaded this plugin to try it out and it does not delete any expired transient. I tried the general ‘delete all expired transients’ and also an individual expired transient delete with the delete link at the right of the entry. The transients remain in the database, which I verified with SQL.

I did not try deleting a transient that was not expired since I didn’t want to break anything.

Are you using object caching? There is a known issue with managing transients with object caching.

Yes, I use a redis based object cache, Redis Object Cache, Version 1.2.2.

I tried a different plugin called Delete Expired Transients and that worked just fine. It doesn’t provide the detail that you do, but it cleans the expired transients.

So there is obviously a means to deal with the issue. Perhaps you need to clear out the WordPress options cache (‘alloptions’) or similar?

I am also running nginx 1.8.1 and PHP-FPM in case that makes a difference.

I’ll try and take a look at that other plugin to see what they did differently.

Same issue (I’m on digital ocean)

Does the Delete All Transients option work for you or does that one fail too?

Sorry, I don’t remember for sure. I think that failed too. I am not using this plugin any more so I cannot test it.
