Display issue when page loaded with AJAX

The plugin was working wonderfully until I converted my site to use AJAX page loads. Now if a users landing page is the one with the Crayon output everything is fine. However if they are navigating from another page the new ajax loaded page causes the Crayon output to be a textarea box with the code and right beneath it is the code again in basic text.
What am I doing wrong?
