The weight of some items are different when they are full or empty. How do we go about this? Do we add them as 2 separate products – one full, one empty; or can we do 2 variations of the same product with 2 different weights?

Sure, you can have specific dimensions for each variation.

I can also recommend you check the Per-product shipping extension to have more control over pricing each product.
