Deactivating AIOS Breaks My Homepage

I hired a developer to renovate my website some years ago, and he installed a copy of AIO Slideshow on the homepage. At the time I didn’t think there were any problems with it, but now it clearly blocks the drop down menus. I have tried a few things to fix it, and not been able to stop it from always appearing on top of the drop down menus.
I finally decided to do something about it, and since I don’t really use the slideshow anyway, decided to simple deactivate the plugin.
But when I do that, the rest of the content on the page below the slideshow disappears with it. The header and the menu all remain, just the page content disappears.
I have searched through the code to the best of my ability, and for a start, the AIO Slideshow code which is meant to insert the slideshow in to the page is not in the ‘Edit page’ content. So it is presumably in the template itself, but I can’t find it.
Also worth noting, I am running a Custom Thesis theme.
