Custom post order

We have this installed on a lot of pages on my client’s website and love it. It looks wonderful. A question I have is how can we easily sort the posts so that we can control exactly which ones show at the top of the page? This is being used to showcase this company’s projects and they have multiple categories of projects, each having their own page and then one main page with all the projects. We want to be able to control which projects show at the top of their respective categories. I installed a custom post order plugin, but it did not compliment this. I only see the standard sort orders, like by date, ID, author, etc. Any ideas on the best way to approach this?
