Hi!

While we are not familiar with your setup, we can say the Yoast plugin cannot analyze content that is added outside of the default WordPress editor. This means that it cannot analyze content that is added or hardcoded into the theme files, like headers, menus,etc.

However, this does not mean that search engines cannot see the content and will not be able to index it.
