Custom index pages based on categories

We want to be able to alter the display of the index page based on post categories. Everything I read says you must have a separate blog installation to accomplish this. I’ve read about a few plugins which ‘hack’ separate blogs but I’m concerned about future upgrades breaking this setup.

Any good advice?
