CSS has changed since 4.7 upgrade to wordpress

Hi,
The CSS on my website has changed in the navigation menu, has worked fine for the last 3 years.
I am no expert but something appears wrong with the integration of the Custom CSS Jetpack feature into WordPress.
The search box on the navigation menu is now out of place, this screenshot shows the problem and some attempt at actually finding where the CSS issue is, with no luck.
