Creating beautiful HTML markup?

As I am a bit of a perfectionist, I ever since felt a stronge urge to not only have my theme-code look nice, clean and logically indented, but also the returned HTML markup for the WordPress page. Unfortunately, wordpress messes up at this point: As you know, as soon as you use a wordpress-function within your theme template, the return value is not indented at all and therefor breaks the logical indention-structure of your HTML output.
Since the HTML markup is the only thing that the technically versed end-user can see about your code quality, it drives me nuts that it usually looks like I am a 10-year-old child who drag-n-dropped some code into a text editor.
So does anyone of you know of a good solution to match wordpress function-output with your page indention?
