Thank you for reporting this. It’s impossible to say whether it’s actually a problem or not without knowing more, but has it actually caused any problems in how your sites work or run? Or do the cloned sites themselves seem ok?

What led up to this change in behavior?
    – Did you update wordpress?
    – Did you update the Cloner plugin?
    – Did you update another plugin(s)?
    – Did you change network or site settings in your main site or template site(s)?

Any other info that would help paint a picture of what is going on in your environment?

The cloned sites seem ok yes. That’s why I didn’t see it immediately I guess.

Honestly I’m not sure when it happened. I updated a lot of things as it’s a website I’m working on every day (it’s not yet a live site but it’s pretty close to). I updated WordPress and several plugins for sure. As I see NS Cloner was last updated on 2014-1-23 I’d say it’s not related to the last update because I’m pretty sure the problem started a few days before this.
I don’t think I changed network or site settings however.

I understand I don’t help you to find the problem but maybe someone else saw the same change?

Thanks for the additional info! Yeah, that’s really odd – haven’t had anything similar reported by anyone else at this point. Thankfully it sounds like it’s harmless even though it seems really strange and I can’t think of what might be going on there. If you come across anything new or it starts to cause issues please let us know!
