copied site not the same as original

In an effort to make our staging site like our production site, which had gotten out of sync, I stopped the services on the stage server, renamed the site and MySQL folders on the stage server and copied over the production site folder and the MySQL folder over to the stage site. I restarted services. I went into mysql to change the site and home urls back to stage and found that it already was stage. I also found that some news posts were not showing up. It doesn’t appear to have updated at all despite copying all files. Both servers are on VMware. I have done this in the past and it worked just fine. I did update to the new version today however (3.6.1). Any help would be appreciated. Please keep in mind I am not a programmer. As far as I know the PHP settings are correct as I was being referred to the correct servers.
