Content Loaded by Template file

I am using template files to load some content dynamically, which severely impacts my yoast rating as it does not appear to read this information, rather just the information input by an author in the content window. Does this impact how well my pages will be indexed by search engines? Or is this tool just responsible for helping me optimize my content rather than reporting the rating to search engines?
