Regarding the first issue please have a look at wp_mail_from and wp_mail_from_name and use the snippets demonstrated.
Instead of this you can even use a plugin from the repository and set it up more easily.

Regarding the mail message you can modify it by using the filter affiliates_new_affiliate_registration_message.
FYI, in the premium versions of Affiliates Pro and Affiliates Enterprise there are mail templates provided in the settings to modify the message through your Dashboard.

Custom snippets should be placed in the functions.php file of your active theme.
