Compression for JavaScript with query?

Another support response mentioned GZip Ninja won’t compress queries, but a lot of JavaScript calls have the version number included.
Compressing …-includes/js/jquery/jquery.js?ver=1.11.1 could save 61.1KiB (65% reduction).
Anything you can recommend we do to compress these files too?
