Change link structure for downloadable / virtual products?

It’s not possible, since by default it gets the home_url(). See:

Maybe in the future we can add a filter on it.

Please excuse my naivety, but can’t I just edit line 2259 of abstract-wc-order.php and replace home_url() by “https://www.mydomain12345.com/shop” for a temporary workaround?

I don’t think that will work because nothing will be ‘listening’ on that URL. WordPress it not on that URL.

Well, I really would appreciate the option to edit the structure (the basis) of the download link URL, at least in a future WooCommerce update.

As mentioned above, it’s not possible because the URL is outside of WordPress’ control. Even with filters.
