change in permalink structure works but ruins theme

Sorry if this question has been answered before but I did search the forums and have not found anything yet.
Questions: Do certain themes require special attention when updating the permalink structure? If your wordpress is installed in a subdirectory does that mean updating permalink structure through control panel is not sufficient?
background: When I update my permalink structure to anything other than the default “ugly” my theme ceases to appear. The blog appears in plain text with no structure but the content remains and continues to function (i.e. links, video etc.). I have installed wordpress in domain.com/wordpress but my index.php appears in domain.com/index.php so the blog will appear when people type domain.com.
Is this a common problem? Any additional information or assistance or direction is greatly appreciated.
