Does bp.mainsite.com/members/username exist? Normally it should all point back to the main site were BP was installed.

No, on the mainsite there is no members/. Although BP is network enabled, it is assigned to the secblog (subdomain), which is where the /members/username exist.

With that, how am I able to hook into comments-template.php?

Did you post over on the BP forums? You’re likely to get better help there, as it should detect that the BP blog is not the main.

You need to set the BP Root Slug constant for that, though if you have and that doesn’t work, this should be fixed in the next BP release.

it was the enable_multiblog in wp-config.php
