i made custom taxonomys, and used them instead of categories

Custom post types are not listed on regular Category archive. You have to enable displaying them using custom code. But are displayed when listed under custom taxonomy.

Can you point me in the right direction for this? I am coming from Custom Content Type Manager plugin where I was able to have all of my custom post types use the normal post categories without creating custom taxonomies.
