Cannonical tags are not working properly

Hi!

We have just installed a new website and since a few days back we′ve also integrated all in one seo. Yesterday we let Moz crawl our site and know we have found out that there′s about 1000 pages that doesn′t contain the canonical tag.

Inside the plugins settings the relevant box is ticked and as far i as i undertand there should be nothing else to do ? How can we get this right ? We have tons of material such as products with thin content that shouldn′t be indexed.
