    Yesterday I had a fully working multi-site with subdomains and all was good with the world. I updated to WordPress 3.4.1 and all the folders disappeared from my blogs.dir folder. They still showed up in the Network admin under the sites listing, and in the database but no where else.
    I have
    deactivated all plug-ins for both network and the main site,
    re-wrote the .htaccess to the bare necessities according to the codex and Network settings in the admin panel,
    made sure the permissions for the folder blogs.dr were set to 755,
    Checked the wp-config to make sure all was well there,
    did a clean install of WordPress 3.4.1 both using the update and downloading the zip file and re-installing,
    and still no joy.

    I can create new sites all day long they will show up on the Network admin and in the database but not in the blogs.dir. When I try to access the site or the dashboard I get a “cannot find site…” error.

    Contacted the host and their solution is to restore from the back-up while this is possible and only a bit annoying I would rather just fix the problem.

    Nothing shows up in blogs.dir until you upload files that’s not really an issue. They’re where the uploaded files live, that’s all.

    There’s nothing in WP’s upgrade that touches those folders. How did you update? What plugins are you using?

    I updated first with the auto updater. I was using
    Akismet
    Global Translator
    Google xml
    The slider
    WP-cache
    WordPress SEO

    I have deactivated them all and tried re-installing auto and manual.
    But no luck, I can do the restore but like I said it doesn’t fix the issue.

    Where does the restore get you to, though? Does it bring back the blogs.dir?

    It sounds almost like you had a server corruption.

    I am not sure if it will bring the sites back or not. I would like to fix the cause but I can’t seem to find the issue. The host (gatorhosting) isn’t offering any solutions.

    I did have Cloudflare turned on before the update but have since deactivated it.

    Sites are not the same as the blogs.dir being empty. Please don’t confuse them ??

    Your site content is in your database.

    Blogs.dir holds uploaded files.

    So what we need to do is restore that folder and get your files back. If that works, we can go from there.

    Thanks for your time and effort on this Mika

    I uploaded the contents of the back-up blogs.dir as you suggested. No luck.
    I tired updating the Network and I am getting an error message “…Your server may not be able to connect to sites running on it. Error message: Couldn’t resolve host…” the folders are there now, everything shows but I still cannot connect to any sub-domain site or dashboard.

    This is becoming to time consuming and is looking like, as you suggested earlier, some problem with the server. I am just going to have HostGator restore it then manually redo all the sub-domains manually from my back-ups. A pain but at least I will be up and running

    Figured it out. CloudFlare does not do wild card sub-domains. I think when I activated it it reset the sub-domains to a text listing.
