Base site pages redirect to domain

I have Multisite set up using sub-directories. I’ve had to roll back my Network in a single install and now each page in my base site redirect to the domain (https://example/page -> https://example.com). Each sub-site (https://example.com/site) works as expected. How can I fix this?
