Auto-hyperling URLs and shortcodes

Which plugin are you using?

I am using WP 3.4.

plugin is not proven to be supported in 3.4

The plugin does seem to work in 3.4. The problem is that it also acts upon shortcodes and messes them up.

Is there an alternative to the Auto-hyperlink URLs plugin that is a bit cleverer in this regard by any chance? I searched, but could not find anything. Is that how everybody auto-hyperlinks?
