Archives Directing to Home Page

Hello,

I am having a problem. My archive links direct the visitor to the homepage. I think the problem may have been caused by the way I had to create this web site. I was having trouble updating the original site to 3.5 because of a database error. So I made a new site on 3.5 and brought the database over piece by piece. I did not transfer the wp_options table because it had 1,067,281 rows and I thought maybe that was the problem.

How can I troubleshoot this?
