Another one with broken permalinks after 3.1 "upgrade"

Okay…I know I’m not the only one, but I think I’ve tried everything. Anyone have any other suggestions? I’m desperate at this point. Thanks in advance.
I’m using this permalink structure: /%year%/%monthnum%/%postname%/ and my internal links are throwing off links with extra dates like this: https://www.doseofdigital.com/2010/03/2010/02/monitor-this-forget-that-monitoring-continuum/
I’ve tried about 10 different things including:
? Deactivating all plugins
? rolling back the canonical.php file to 3.05
? changing my permalink structure and going back to the way I had it (i.e., rewriting my htaccess).
? Deleting my .htaccess and generating a fresh one
? These two plugins: FV Top Level Categories, Permalink Fix & Disable Canonical Redirects Pack plugin
? Changing themes to default and 20 10
? Looked for this “$wp_rewrite->flush_rules();” in my functions.php to delete it and it’s not there
