All Download Links Get 404 Errors After Updates today

After the EED plugin updated today, All Download Links Get 404 Errors on all my sites that use EED over multiple hosts. please help! 6/2/2013

In Downloads > Settings > Misc, can you please make sure that Forced is selected and then save the changes?
Forced was already selected, I saved changes anyway and the results are still the same. I am still getting the 404 Errors when trying to download my products.
If you change it to Redirect, does that make a difference? What about if you also enable Symlinks?
I changed to Redirect and Symlinks and I am still getting the same results.

noticed that https://extendd.com is having the same problem, I tried to download a previous purchased item and it sent me to a 404 not found there also.

Yes I am getting the same 404 issue on Extendd.com after updating to EDD 1.6 & 1.6.1.
What do you have the Download Method set to in Downloads > Settings > Misc?
Can you both show me the .htaccess that is in wp-content/uploads/edd?
I was forced to revert my site back because I could not handle the load of doing everything manually. So the .htaccess is now different than before I moved things back.
