All completed orders are set as processing

I’ve had a few issues in the last few days with completed orders just not appearing in the orders tab. This has since been resolved and it was due to a plugin conflict, but there’s a new issue as a result.
There are a lot of virtual products in the store, no downloadable ones. Before this issue all virtual payments that were completed were set as completed. Now they are set as ‘processing’.
This is despite the fact that the order notes say ‘IPN payment completed’.
Has anyone else had this issue?
