After update and reconnect, multiple problems

I updated to 4.0. Discovered today some categories loading, some not. I disconnected and reconnected to Shopify. Still having some categories showing, some not. And when you click on a product for the detail page, the Shopify screen saying I don’t have a website loads. I’ve got a hot mess. Now that the ShopWP app is showing as installed, should I delete the old private app? Any other settings I should double-check?
BTW, I see your site is showing something similar, Andrew, with no products loading.
