Affiliate code at checkout?

Can we have coupon code be associated with affiliate code at check out (instead of relying on cookies or the affiliate ID appended to the URL). Is there a way to do this?
I am using S2 Member for signup and stripe checkout. Can Affiliates Manager be integrated into S2 Member in the way described above?
Any help/feedback is appreciated.?Thanks again!
