Outputting a style in the head is normal practice, WordPress does that by default for CSS added in WordPress > Customiser > Additional CSS, and shouldn’t affect the crawlers.
I do believe there are cases when loading PopUp at the time the page load can decrease the conversion number yes as the users may leave the page earlier, but that is a user behaviour, so this is important to test different approaches in the website and see which one fits better on the website.
I do like the Slide-in instead of PopUp, but it really depends on the case.
I also went ahead and tested using the Facebook debugger.

However, we would like to take a closer look at this, I checked my head after enabling all modules and couldn’t see any output in the head but only on the footer.
Could you please create a new thread and we can take a closer look?
Please, on the thread export your Module using the Gear icon > Export and send a screenshot of the style that it is outputting and we can test.
