In general: Autoptimize allows for pretty fine-grained configuration to allow any functionality untouched, there’s more info in the FAQ.

Specifically for your issue; are you using a plugin to insert AdSense? Did you try excluding “adsbygoogle”?

    Thanks for the quick reply!

I am using Genesis simple hooks to insert Adsense.

I didn’t try excluding “adsbygoogle”. How do I do that?

Well, go into the configuration screen, make sure advanced options are shown and add “adsbygoogle” (without the quotes) to the list JS to be excluded (which is comma-seperated, so you’ll have add a comma in there as well).

    Works perfectly! Thanks so much!

You’re welcome. I’ll put it in the default exclude-list for the next minor release (which will probably go out tonight).

Should I take it out manually so that it doesn’t appear twice or will it sort itself out after the update?

You could just leave it there, but me, I would want to keep that list as clean as possible ?? So it’s your choice, really.
