Adding filter or hook to functions.php

I am using your plugin to great effect and love it now I can now add cash on pick up as an option.
However I use a plugin that enhances woocommerce and when buyers choose the cash on pick up option. sellers were not notified of the sale, only admin.
I have added a line of code that trigers the email, directly into your plugin. However, when you update your plugin that line will disappear.
I kind of get what im supposed to do but I don’t actually know how to code it.
do I need to add a hook or filter into the funtions.php, do you have hooks in your plugin.
As you can probably tell by the way im wording stuff, is there any chance you can help me make my change upgrade safe.
