Adding Custom Flags

Hello,
I have a site I would like to use custom flag icons for. They are for existing languages, I just have specific flag icons I would like to use to match the sites look and feel.

I have been adding them to the Flags directory and selecting them but it appears these are deleted when the plugin updates.

Is there a hook or filter or some other way to add custom flags?
